I know a few high schools that for some of the units the class with be split boys from girls. Each group then goes over a different activity. Do you think it is right to split the class in half or should everyone stay together and all learn the same skill or activity?

I think it is good to give choices.

The only activities I would even consider separating genders,(which is against the law here in California), is Gymnastics/Wrestling....even then I would still teach both units to both genders.

However, if this is being done in dance or any other acitivty then the teacher is selling out his/her students IMO.

It sounds like the teacher/teachers is having a tough time finding ways for every student to be successful and is looking for an easy answer.
