What do you think the best way is to pick teams in a physical education class?

Line the students up and have them count off. This will keep the "cliques" broken up and will hopefully most of the time keep the teams pretty fair.

Lining the students and counting off is a good way to pick teams but I would like to make one suggestion. If you are always picking teams and counting off students will eventually line themselves up in order so that they can be on the same team. What I would do is to count off by 4’s and for example make the 1’s and 4’s a team and the 2’s and 3’s a team. Then next time you can switch it around. This will make the teams more random and the teams should also be pretty fair.

In order to make the teams even the teacher can create the teams. This will also keep the "cliques" broken up.

When picking teams, have your students pick a partner. When they have this option, they always pick their bestfriend or the athletes pair up with other athletes. After you tell them to pair up, tell them to choose to be a number one or a number two. The ones are on one team and the number twos are on another team. This will eliminate frieds and athelets being on the same team, and the teams will be fair.
